Scotland made 259 runs after losing nine wickets, but Afghanistan chased the target with five wickets in hands and eight balls to spare, despite Kyle Coetzer’s brilliant century.
Coetzer batted for 46.3 overs before being run out for 133 from 136 balls. He received strong support from Josh Davey, who contributed 64 to a second-wicket stand of 134.
For Afghanistan, Samiullah Shinwari took three wickets for 42 runs and Dawlat Zadran and Mohammad Nabi shared two wickets each. Shinwari also ran out Coetzer.
Openers Mohammad Shahzad fell just two runs short of his half ton. He was out for 48. Nawroz Mangal contributed 30 run, Asghar Stanikzai 28 and Rahmat Shah 35.
Captain Nabi scored 51. Shinwari who gone for 30 not out and Gulbodin Naib for 21 not out finished the job with an unbroken stand of 29.
Afghanistan have moved level with Scotland on 11 points and both Netherlands and United Arab Emirates are only one point behind with two games in hand.
The top two teams will automatically qualify for the 2015 World Cup, with the rest going into a qualifying tournament next year.
